When I’m watching a video, if I click a jump-to-time link in the description, it opens the same video in a new popout player. Is there any way to make it just jump forward in the current, main video player?

Not that I’m aware of. I think this is done intentionally, otherwise the user would lose their current scroll position in the comments or the description
Not sure but just press the “maximize” button in the top right corner of the popup window and it will start at the timestamp in the main screen
